I agrewe with everything, except the ability to differentiate between suiton clones and raiton clones and all that jazz. While Kage Bunshin no Jutsu has that effect, of spliting chakra equally and not being able to be detected even by the best ocular jutsus of the world, suiton and raiton clones have been stated to have a high amount of elemental chakra and a higher rate of activity as far as networks fo throughtout their system. It's very easy (with the Sharingan or Byakugan) to see them.
I'm pretty cool if you ask me.

Water clones have one-tenth of the user's power. I assume that includes chakra too. If Kakashi was unable to differentiate vs Zabuza, either his Sharingan was deficient for some reason (highly unlikely) or it was a plot hole, assuming the chakra is also one-tenth.

I'm unsure of where you're talking about in Pain vs Kakashi though. If it was right when the battle started (when Kakashi sent a clone in first), then the answer would simply be that Pain thought that was Kakashi's full power since he had never met him before.

I believe it is only non-elemental clones that the Sharingan cannot differentiate, such as the Kage Bunshin technique.

It may be that elemental clones like Waterclones and wood clones are actual bodied clones, You know, like real clones? Something like Yamato's wood clones. Madara could differenciate between them so its likely not a sharingan related ability that allowed for the detection of such clones.

Kamui Does Not Focus Chakra Around It's Target:
When Kakashi uses Kamui, he focuses a barrier of space and time around his target. And it does use up his chakra, but just because it uses up his chakra doesn't mean it's made of chakra. Just like Sasuke uses chakra to perform Kirin, but he controls natural lightning which is not made of chakra. Like how Madara uses chakra to make a meteor appear out of no where, and it's not made of chakra. Well, Kakashi uses chakra to create a space and time barrier around his target, and it's never been said to be made of chakra.

This picture is when Sasuke protected Naruto with his Susano'o. With his malleable chakra, Obito made a perfect hole right in the hand of Sasuke's Susano'o. Unless it contains natural energy, malleable chakra erases anything it touches. Susano'o is pure chakra, meaing that the malleable chakra can even erase chakra alone.

This is Kakashi using Kamui to make a hole in the shield Madara made with malleable chakra. This is what leads me to believe that Kakashi is simply forming a barrier of space and time around his target. If he was focusing chakra on it, that chakra would have been erased, and he shouldn't have been able to make a hole in the shield.

People could say that it only erased the chakra from Susano'o because it was solid, but this malleable chakra has even erased air pressure. This is enough evidence, to clear up this misconception It's as I said, Kamui was never stated to focus chakra around it's target.

So to those who thought Nagato or Kisame could prevent Kamui, it's a no.

Let's bump this for 2016 shall we?

Kakashi's Susano'o isn't his and isn't permanent. It was given to him by Obito from the White World (Heaven, whatever you wanna call it.) to defeat Kaguya for the time being and that was it. He loses it afterwards, thus the Susano'o he had for around 5mins of the fight is never seen again. The wiki states it clearly so don't misinterpret it.

Therefore, he uses Kamui and has his spirit return to the living plane and inhabits Kakashi, imbuing him temporarily with the power of his Mangekyō Sharingan.

Obito feels that Kakashi will become the next Hokage and wishes to reward him: a temporary moment of having two Mangekyō Sharingan.
